Egypt converted all four spot-kicks, with Mohamed Salah producing a classy Panenka, while Australia missed twice through Harry Souttar and Lucas Herrington.
The historic win sends the unbeaten Egyptians into the Round of 16, where they will face either Argentina or Cabo Verde in Atlanta on July 8.
