The 19-year-old battled back to win 4-6, 4-6, 6-3, 7-5, 7-5 in four hours and 53 minutes, securing the biggest victory of his career.
Fonseca saved two crucial break points in the fourth set before forcing a decider and then overturned a 1-3 deficit in the fifth.
The win makes him the first teenager to beat Djokovic at a Grand Slam and sends him into the French Open fourth round for the first time.
